Mood in a story is first of all the emotions that the author of the story invokes upon you.  In order for those emotions to be stirred, the author would have to use specific word choice.  For example, a cloudy day could be described using the words depressing, gloomy, and dark.  What I'm trying to get at is that the use of descriptive words will give you a certain mood.  I hope this helps.
